So, I was so desperate, I was just about to wipe the drive and reinstall Windows. To do that on a Vaio, you hit the special "assist" button instead of the power button. This boots you into a recovery screen where you have the option of backing things up before you take off and nuke everything from orbit and have it reinstall Windows.
Funny thing, the USB ports came on and the mouse worked the instant it started booting into the recovery screen. Hmmmm...does this sort of safe mode prevent some interfering device or program from loading? On a hunch, I choose to exit out of the recovery screen by telling it to restarting.
Restarting Windows. On the very first splash screen, the mouse light comes on! Power to the usb ports! Then the instant the loading Windows screen comes up, the lights go out and stay out :(
But a funny thing has changed. The Renesas USB 3.0 Host controller in device manager no longer has the yellow interrobang of death on it. But then why aren't the usb ports working? The only other new thing I notice in the list is an "unknown device".
Surely this must be the culprit that's interfering? I try disabling it, uninstalling it, reinstalling the Host controller while the unknown is disabled/uninstalled, nothing. Then I try updating drivers on the unknown device. I pick my Downloads folder and all subfolders. This is where the dozen various Renesas, Intel, and USB 3.0 drivers I've tried downloading in the past 3 days have been stashed.
The computer searches, and I get a window telling me Windows doesn't recognize the certificate and do I really want to install the drivers? I can't be positive which driver it was, but I do remember that exact same message and screen come up when I tried the "Stone USB 3.0 driver package" from the link in my previous post. It never worked before because I was trying to use it with the Renesas Host Controller.

A new device pops up in the USB list: the Renesas USB 3.0 Root Hub
I don't remember ever seeing it on the device list before, even when the ports were working (the interrobang on the host controller would simply be gone). Except for the new Root Hub, everything in the serial controller list is exactly as before.
So the ports are working fine now, but I'm paranoid of it going back to shitting itself if I restart. Probably going to keep it in sleep mode until I can get a decent drive to back everything up. No clue what any of this Host Controller and Root Hub malarki means! I'm sure someone would have called me out as an idiot the instant they saw a missing hub.
