So your boss doesn't like RT. What is the feature requirement that he's not getting from RT/current tool? Because if you can't make RT do that thing in perl maybe it shouldn't be done in a ticketing system.
Best bet is to pick one that you can extend with whatever programming skill you have. Zope is python and is very extensible but I have used, administered and altered the code of that ticket tracking plugin and it is not very good. I like Zope for other stuff (like Plone) but you really are better off making your own Zope/Plone thing to track shit than using the plugin they have.
Trac is also python and frankly it owns. It does exactly what most people want which is: tickets, subversion integration and a light wiki for a simple knowledgebase. It is free and everyone uses it.
Jira is a nice alternative if you prefer something written in Java, it costs some money but you can get a license for a small install for like $200. Jira is made by a company, Atlassian, who also make Confluence (a really nice wiki) and Crowd (a great pluggable SSO piece for Jira/Confluence/whatever custom shit you write). The real license for Jira is like $3000 or something which is kind of shitty but you get the source with it so if you have 50 engineers using it and demanding weird extensions all the time you will appreciate the fact that all of their software is built on this sensible workflow engine that you can just do whatever you want to while applying minimal effort. Also whatever you want to extend it for is probably already a plugin someone else wrote and will sell you for a couple hundred bucks.
