The cutscene you mentioned to be nonsense means that Shion is showing his gratitude to Captain Matthews and his crew.
When Shion said "I'm sorry, I haven't noticed!" then Allen replied "Haven't noticed?"
Shion didn't notice Allen because she was to occupied surviving the others and Allen got jealous
Sometimes you need to think what the characters ment about their dialogue
So reconsider all of the thing you said about Xenosaga
Because it is a very nice game and many people hate your review!
