The first shmup to come to mind is Diadra Empty which is both fun and has a big shop with large variety between missions. The two things that might be turnoffs for you are 1, it's not a scrolling shooter but a defender-style two-way arena shooter, and 2, it's fantasy instead of military science fiction.
Another option that isn't a true shmup but comes close is Galak-Z which is saturday morning cartoon sci-fi and has an extensive shop between levels that can make significant changes to your ship attacks and handling. The turnoff may be that again it's not a scrolling shooter but controls like an asteroids-style neutonian physics shooter.
Yeah... I'm having trouble because there are very few good shmups that can handle a wide variety of ship styles without unbalancing their levels. There are plenty of shitty shmups that compensate for their huge unbalanced shop screens by populating their levels with boring slow-moving bullet-sponge enemies. Humans Must Answer is one that comes to mind, but I haven't played it myself so I make no promises about quality.
