I was talking to @tardinoc over Twitter about this today. It's impossible to have a conversation on Twitter, but tardinoc is wise and intelligent and often shows me a perspective on things that I have not considered. To that end:
I understand and agree that separating user data from program installations is a good idea. For applications like Microsoft Office and Spybot or whatever.
He mentioned that there are networked Windows servers that might have hundreds of accounts and you wouldn't want everyone tripping over each other's stuff in that environment. That makes sense, too.
It really is just a problem for games. It's an over-complicated "solution" to a problem nobody had in the first place. More, the reason home directories works great with Unix is because Unix worked that way long before I was born. Microsoft tried to awkwardly bolt elements of home directories onto Windows, not caring about the fact that hundreds of thousands of games were already created that did NOT use UserData save directories. You can't just say, "this is how it is now." You can't. They fucked up (again, from the perspective of game save data) and as is their nature their solution to how they fucked up made it worse.
If the creators of Windows 95 had taken two seconds to think about this, we could have at least had that as a cut-off point. Wouldn't have been there for Wasteland, but it would have been something. Right now you can't guarantee that you're getting ALL your save game data by backing up /UserData because someone could have Freespace 2 on their PC, or PENGO.COM or whatever. Unless it can be guaranteed, which it can't, it should have never been a pattern for save games. Right now if you want to back your saves up, you still have to hunt and search through all your individual game directories for older games. What a mess.
